If we were smarter at that point than the machines, why were we imprisoned by them?

Regardless of whether the architect is man/machine the MATRIX was created by him with every person imprisoned convinced it was real.. That is impressive.

well technically the backdoors weren't destroyed, just the floor that the architect was on, when he opened the door from the architect's place, the bombs went off, but he never opened a "backdoor" when he was flying out, so their all intact, just like all programs, they all have backdoors, easy access for the admin to get in and out without going through the process of hacking his own system. as for us being smarter than machines...we gave birth to AI, once we did that they  "evolved" and just like all minorities, they just wanted their voices heard, it didn't happen, so there was war.
